I am playing around with the idea of building a custom system with a twist -- installing both nvidia and ati video cards... Would BOINC recognize and use both cards??

Maybe, depends which driver combination you use,

do have a look at the other threads about Nvidia & ATI's GPU's in the same computer, and problem threads about ATI GPU's,
