Hi everyone.

Here's my issue. I have Boinc running on RHEL6. If I set it up to run as a startup program, it does so. I can also run it from the command line. The issue is that when I run it from one, there's a different list of WUs than if I run it from the other.

I haven't found evidence of it, but could there be another task list or all_projects_list.xml somewhere?

Not a CentOS version, but I did run the boinc engine while the boinc directory was under /home/(me)/Downloads. I was thinking there were some files created that didn't move with the directory when I relocated it. There were some, but I overwrote them onto the files in the boinc directory since they were newer. The only connection in my home directory to the /var/lib/boinc directory is a soft link to gui_rpc_auth.cfg.

also just realised you said you run it as a startup program is that like a gnome startup program as opposed to running it as a service from /etc/init.d

You need to check for differences in the two commands, particularly the data directory specified (or not) in the commands. It is possible to have two different data directories. You should be able to check this by running
# locate projects
depending on how many projects you crunch for it may be worthwhile piping the output through less.

Further...I realised that, if I run it through Gnome Startup Applications, it'll run as root, and have it's own project list, vs. if I start it from the command line or init.d.
